I just recognized that most of your vehicle mods lack of the proper amount of animated sitting (and eventually standing) passengers.
I start "complaining" with this mod as a placeholder for all the others
The capacity value (of course divided by 4) and the max. amount of real passengers differ very much.
The BR 612 would have 24 passengers in 1st class (your mod: 32 counted seats, capacity value 88 / 4 = 22)
Okay, this is not that bad, but that the animated seats are more than the capacity / 4 is not very common, most mod devs have it the other way around.
So, the BR 612 in 2nd class got 36 counted seats and a capacity of 96 / 4 = 24
This sums up to a capacity of 46 as mentioned in the OP for the normal two-car-setup.
Yes, in real the BR 612 got 24 seats in 1st class (well, it is a fraction of a car) and 122 seats in 2nd class (the rest of the first car and the whole second car).
This sums up to 146 - not 46.
Of course in TPF a fraction of a car is not possible (that would be a passenger compartment) - so one car must be completely first class.

612.0 got 49 seats 2nd class (plus 69 standing places)
612.5 got 81 seats 2nd class and 16 seats 1st class (plus 69 standing places)
This is difficult to find a good compromise, the car with the 1st class compartments got the "open coach" for 2nd class as well.
If you're not interested in adding standing places (what I can understand) I suggest that you change the cars like this as a compromise:
612.5 ("a" variant) 49 animated seats (capacity 196)
612.0 ("b" variant) 81 animated seats (capacity 324)
It's like switching the capacities from 1st to 2nd class, but the outcome is more realistic values ingame.
Why all this fuss?
On the one hand - most vehicle mods I know have a proper amount of animated passengers - or even a
greater value for capacity than animated passengers.
On the other hand I use a mod that literally counts the seats (or standing places) - all that are

Also your buses have a very low capacity compared to animated seats - like the IC bus; 132 capacity / 4 = 33 compared to 48 counted seats (which seems to be a realistic compromise of the R07 models from 2013 with 45 seats and from 2017 with 49 seats).
I also suggest to increase the capacity values of all your vehicles to fit to the amount of (realistically modeled) seats.
